Well, she's half right.
The government is prohibited from directing a church. However, the Establishment Clause of the First Amendment also prohibits the government from favoring one religious view over another, or even from favoring religion over non-religion. If the government made it a matter of public policy to accept direction from a church (regardless of denomination), it would be in violation of the Establishment Clause.
For a sitting member of Congress to publicly assert that "our Founding Fathers" intended for a church to direct government, is embarrassingly ignorant.
