What you are really talking about is Ethnic Groups, not Races because there is no appreciable difference between any variety of homo sapiens to classify more than one race.

So, if you look at overall percentage of loss due to violence alone, the largest percentage I can think of off the top of my head was an inter-group conflict that destroyed exactly 25% of the population. That happened somewhere between 4000-5000 years ago within the ethnic group I call the Edenites, where the 2nd generation slew 50% of that generations population in one fight over dinner...

This was also the first religious conflict, so we could debate which religion is the most violent and find our answer here as well.
